Converting each source document to Markdown first gives you files you can actually read and edit before they go in — you can delete the boilerplate, fix a mangled table, or split one long report into the two topics it really covers. That editing pass is usually worth more than any retrieval setting.
A Project built from a PDF policy, an Excel price list and a PowerPoint deck has three different shapes of content. Converting all of them to Markdown gives them one shape: headings, lists and tables that read the same way regardless of which application produced them.
